A tax rate link tells WeeConnectPay that one of your WooCommerce tax rates and one of your Clover tax rates are the same tax. Once a rate is linked, Clover can name it in its reports instead of recording an anonymous amount.
Linking is a reporting convenience, not part of the payment. The plugin says it plainly in the How tax linking works panel: "WooCommerce calculates all taxes, so your customers are charged the right amount with or without links." Linking never edits a rate in either system, and a broken link never blocks a payment.
Before you start
- Your tax rates configured in WooCommerce, under WooCommerce → Settings → Tax.
- The same rates on your Clover account, at exactly the same percentage.
- Your store connected to Clover. Until it is, the panel shows "Connect the plugin to Clover to load and link tax rates."
Step 1. Open the Rate linking section
In your WordPress admin, go to WooCommerce → Settings → Payments → WeeConnectPay, open the Taxes tab, and find the Rate linking section. It lists your WooCommerce rates with columns for WooCommerce rate, Clover rate, and Status, and shows when your Clover rates were last synced.
Step 2. Refresh your Clover rates
Click Refresh Clover rates to pull the current rates from your Clover account. The button has a short cooldown and then shows Refresh available in with a countdown before you can use it again. If your rates have never been pulled, the panel says "Clover tax rates have not been synced yet. Refresh to fetch them from Clover."
Step 3. Link the exact matches in one click
When one or more WooCommerce rates have a Clover rate at exactly the same percentage, a button appears carrying the count it found, such as Auto-link 3 exact match(es). Clicking it links all of them at once.
Step 4. Link anything left over
For a rate that did not auto-link, open its Choose rate… picker, pick the matching Clover rate, and click Link. The picker only offers Clover rates at exactly the same percentage.
A rate that shows No matching Clover rate has no equal rate on your Clover account yet. The plugin's own hint gives the fix: "Only Clover rates with exactly the same percentage can be linked. Create a matching rate in Clover, then refresh."
The exact-match rule
Only rates with exactly the same percentage can be linked. A link is a statement that the two rates are the same tax, and that statement only holds when the numbers are identical, so there is no close-enough option. The plugin states it as "Linking a rate lets Clover show it by name in its reports. Only a Clover rate at exactly the same percentage can be linked."
The rule is checked when you link. Afterwards, a change to a WooCommerce rate rechecks its link as soon as you save, and a change made on Clover is picked up on the next sync rather than instantly.
What each status means

Rates that stay unlinked, and stay correct
Some rates are charged perfectly by WooCommerce and simply report as an amount rather than a named rate. The plugin sums it up as "Compound rates and rates from automated tax services (WooCommerce Tax, Avalara, TaxJar) stay unlinked. Amounts are still right, Clover just will not name those rates. Flat-fee Clover rates cannot be linked."
A compound rate carries a Compound badge in the plugin, explained on hover as "Compound rates have no Clover equivalent. Amounts stay correct, Clover just will not name this rate." Your dashboard puts the same fact this way: "Compound rates keep working for charging. They are never used for item tax association, which is normal, not a fault."
Seeing what is left to link
Your WeeConnectPay dashboard Taxes page has a Rate coverage block that compares both sides and lists "Rates on one side without a working pairing on the other". When everything is paired it reads "Every rate is paired. Nothing is missing on either side."
The block has two sides. On Clover, not linked to this store lists Clover rates you can still put to work: "These Clover rates have no working link from this store yet. To use one, create the matching rate in the store if needed, then link it in the plugin's tax settings." In the store, without a working Clover pairing lists store rates whose pairing needs attention.
One thing worth knowing about the comparison: "This comparison only sees store rates the plugin has registered. Store rates that were never registered do not appear here."
Two store rates linked to the same Clover rate
This is healthy and intentional. WooCommerce allows one rate per priority, so a store that uses combination tax classes ends up with several store rates that mean the same tax. Each of them can link to the same Clover rate, and Clover reporting stays correct. There is nothing to unlink.
Removing a link you no longer need
Use Unlink on a rate's row to drop its link. When a WooCommerce rate is deleted while a link still points at it, the plugin gathers those under Links for deleted WooCommerce rates, where Remove clears the entry.
